The Magpies took a first half lead, but the visitors scored in the final seconds from a controversial penalty decision.
The boss is now hoping his squad can bounce back quickly in the important JPT fixture against local rivals Mansfield Town.
He told Magpie Player: "I've seen the penalty incident seven or eight times now and I still can't work out if it's a penalty or not and from the ref's angle it was very difficult.
"Refs have to be 100% sure. I'm devastated and absolutely gutted to lose in that manner to one of our league's favourite, it's testament to where we are as a team.
"We aren't a team that can spend thousands on players, so we have to find a way to affect a team and all the games so far this season, we affect, other than the Fleetwood game, but even then we never really got carved open.
"That's the type of side we are. We're organised, full of grit and determination and we've got ability.
"The players are chipping in over the field with goals, which is pleasing.
"City had plenty of the ball, but I thought we contained them.
"I felt on the counter-attack we had the better clear-cut chances. There weren't many in the game, but we are gutted."
Notts are straight back into action on Tuesday night as they face the Stags at Meadow Lane.
Derry added: "We will have to bounce back straight away and have to respond and go again.
"It's going to be a good game and we don't want to lose again to Mansfield.
"We lost in pre-season to them and it hurt us. We don't want that to happen again against our local rivals. I'm looking forward to it and we all really want to win that game."
