A neat finish from United striker Jonathon Edwards and a wonder strike from substitute Leonardo Da-Silva-Lopes ensured the hosts go on to play Doncaster Rovers in the second round.
There were plenty of positive, although Head of Academy Coaching Mick Halsall couldn't hide his disappointment.
He told the Official Site: "It's a defeat and it's hard to take, especially in this competition. These games are a big factor in any of these boys developments.
"The big factor for us, is that a few of the lads just didn't turn up.
"They will look at themselves and ask them if they could have done more. You want them to be playing for that professional contract and some of them will be bitterly disappointed.
"We had a little bit of a depleted side, but we aren't making excuses.
"I thought Colby (Bishop) and the two under 16s that played William Fordjour and Jordon Richards were outstanding, whilst Monty Parkes did well in goal. We will take these positives.
"If we get the first goal, it will have opened it up and if Jordon's effort goes in, it might have a been a different story, but we didn't test their keeper enough."
The Youth Team now face local rivals Mansfield Town at the weekend and will be looking to continue their impressive league form.
Halsall added: "They will be big and strong and it will be our job to pick these boys up after a disappointing night.
"The FA Youth Cup is the prestigious one, but it's gone now and it's all about youth development.
"Myself and Paul Hart have been in these situations plenty of times and it's about producing players and getting them in the first team."
